There were so many instances of tourists being taken advantage of (myself included when I first moved here) as it was easy to have a cab cross into another zone if you didn't know the geography (e.g. "Let me off on 21st Street" because if you go to 22nd Street the fare increases). Anyway, sorry this incident happened to you. Sounds like the cabbie was having a rough day and at least seemed to have integrity enough to correct his mistake. He could just be principled in this way, or he might have worried that you were an undercover sting operation. You do have a rather official look about you... But the cynical side of me is saying that he wasn't concerned with taking your tip because he is busy overcharging people who don't bother to ask about it. So he more than likely made up for it throughout the day. You have every right to question his charges. I have been in cabs in NYC where I know for a fact they drove me around the same block several times before I realized what was going on. Don't allow that cab driver to make you feel guilty for questioning his ethics math. Well, I understand your dilemma.
